What can I do to help this poor guy? I think I overwatered him originally. Not sure how to prune?

Looks like mold or fungus. I’d use an EXACTO knife and aggressively cut away as much of the “squish” as possible. Rinse with diluted hydrogen peroxide, change the soil, sterilize the pot and use cinnamon to try to keep the cuts from developing problems.

GardeNerd has good suggestions. I would also take the opportunity to check for root rot. If your soil holds to much moisture, I would repot with a succulent soil or similar consistency. It should bounce back. My dragonfruit plant has been pretty hardy, even in it’s tender stage like yours
