What is the best way to treat her? I got her a few days ago and she looks good other than these two yellow leaves. Do I prune or should I wait a little for her to get adjusted to her new home? Is there a better solution.

I would remove the yellow leaves. Also, when it’s safe to check her roots, check them. I had one of those and it had root cages everywhere!

I think mine has one. Do I take it out?

No harm in removing the yellow leaves. My only recommendation is be careful with watering. They really don't like to be overwatered! I see you have a cover pot. Great idea especially if that ceramic does not have a drain hole.

I'm guessing from the tag and pot you got it from a big box store. Make sure there isn't water in the outer pot. Lowes is especially bad about having plants just sitting in water. I'd also check for root rot and any other pests and diseases and maybe quarantine for a few weeks.

It is an aglaonema that’s what the tag says
