A few things can cause the read marks including nconsistent watering and fungal infection.

It is grown in water, and I have recently switched to rain water. Now that I look closer, there seems to be mould growing around the roots. Any way to help it?

Apple cider vinegar is supposed to kill mold. Mix 2 tablespoon vinegar to 1 gallon water. Test on an area. Spray on the roots if the test shows the plant is not negatively affected by the vinegar solution.

i'd be careful if you decide to use vinegar... a safer bet would be to submerge the roots in watered down hydrogen peroxide , maybe like a 1:1 mix. I have also seen these marks from mechanical damage (crushed leaves, cat attacks, etc) good luck! she should be fine, spider plants are very hardy.
