How do I save my aloe Vera? Currently watering it from bottom. Is this ok?

I think the damage/stem discolouration is from rust fungus? If so you would want to remove infected leaves with sterilized pruners, dispose of plant parts in the trash, and sterilize your pruners again afterward. The fungal infection can be treated with a houseplant fungicide found at Home Depot, Walmart etc. Good luck!

Doesn’t look too bad to me. These plants seem to need some time to adapt to a new environment. Patience.
